I'm not even convinced Cally would want a baby in the first place. We don't see much evidence in the series of a yearning for kids, and she does leave with the Crew when the surviving Auronar could really use her help to raise the clones. I wouldn't be surprised if she had a quick trip to the medical unit as soon as she discovered she was pregnant, and solved the problem without even mentioning it to Avon or anyone else.
And if she did decide to keep it, I can also imagine her wanting to get back to work as soon as possible. I'm sure it would do fine with the other Auron babies on Kaarn. The Liberator isn't a very practical place to raise children, and Cally's a dedicated revolutionary--the only one in the crew besides Blake who chose to dedicate herself to fighting the Federation.
